Nucleic acid hybridization and amplification technologies — including polymerase chain reaction (PCR), ligase- or helicase-dependent amplification, transcription-mediated amplification, and FRET-based methods — use complementary DNA/RNA annealing to identify microorganisms and are commonly applied in PCR and FRET techniques for pathogen detection (Khan, 2014).

Benefits of these nucleic acid–based methods include high sensitivity and specificity, faster turnaround time, and high-throughput capability. Limitations include contamination potential, lack of standardization or validation for some assays, complex result interpretation, and increased cost (Mothershed & Whitney, 2006).

Guidance from major public health organizations and professional societies (CDC, WHO, IDSA, AAP Red Book, UKHSA, ECDC, FDA, and specialty sources such as the HHV-6 Foundation) inform organism-specific testing recommendations and the appropriate use of nucleic acid methods, including preferred specimen types and when PCR or other molecular assays are the recommended diagnostic test.
